A solution from a similar issue - in this case, the issuer is the school.
The school will have her fill out an affidavit that says she didn't endorse the back of the check and she didn't deposit/cash it or receive any monetary value from it. Then they can take that affidavit to their bank, the bank will return the check to whatever bank the thief deposited/cashed it at (or whatever bank the check cashing place has an account at), and then the school will reissue your sister a check.
source: I work at a bank and this is very common. It shouldn't be too difficult to take care of.
edit: she may also have to file a police report to supplement the affidavit. I would recommend filing anyways because even though the cops probably won't do anything about it, it still helps her prove that she is a victim and not trying to defraud the school and get free money.
